It could take several weeks for all the cloudiness to go away in her eye. It looks aweful but it's protecting the eye as it heals. Unless it seems to get worse I wouldn't worry about it.

Just a thought regarding her not tolerating handling for shots... besides being pregnant and grouchy, maybe she feels like you guys are ganging up on her? I find it much easier to give shots and also trim toenails with no other two-leggers in sight. I halter and tie the alpaca securely(and very close) to a sturdy corner post. I use my hip to push their body up against the fence and do whatever needs to be done. Even my "crazy" imports have responded well to being treated this way.
