I just use a small old 6" round plastic feed supplement container and sprinkle the d.e. on the poop piles from that. You can also use a feed scoop. Our flies are WAY down this year compared to previous years, we cut them by 2/3 less than last year. Be aware that if you have any standing moist areas you will continue having flies, that's where they breed.
I have seen goats and even horses with fleas so I'm sure alpacas get them, too. The d.e. won't help to get rid of the existing fleas, it just helps keep them from multiplying. If I get animals in my rescue with fleas, I first treat them with drops and sprinkle the d.e. on their bedding. I only have to treat them once that way if they are indoors. Outdoor animals get drops monthly, we have rabbits and mice with fleas.
Keep it up, I'm sure you are experiencing a lot less flies than you would if you didn't use it at all. It also works on slugs and snails, I put a white line of it around my planters and in with my veggies and NO MORE snails! : )
