While I definitely would try to remove as many second cuts as possible, I wouldn't worry too much about the cross contamination of colors. The judges can tell the difference, for example, between white strands sticking to the surface of the darker color (from folding and rolling the fleece) as opposed to white strands growing through or mixed into the darker color (true color "contamination"). I'd also be leery of picking too much or you'll mess up the bundling characteristics of the fleece.
